As of the 1st of January 2016 there are new regulations at the Arava Itzak Rabin border crossing into Jordan:

Passengers traveling to Jordan via the Arava crossing will be required to have a Jordanian visa : this can be obtained in their own country at the Jordanian embassy or at the Jordanian embassy in Tel Aviv.
If passengers do not have a Jordanian visa but would like to travel to Jordan via the Arava crossing they can still pass the border
visitors staying 2 nights or more will receive free visa at the border
if they depart Jordan unexpectedly in less than 2 nights they will be subject to visa penalty on departure.
ISRAELI PASSPORT HOLDERS must travel on their Israel passport regardless if they have Dual citizenship
payment of border fees
The border fees are now $70 per person/ plus visa or $60 visa fee: this money can be paid in exact amount in cash or by credit card if advised in advance. Credit card payment will have surcharge of $6 per person therefore $136 if paying by credit card.

Drive to the Arava Border at 08:30 A.M, Meet & assist, Visa Formalities, and travel (about 1 hour) to Wadi Rum. In Wadi Rum you shall pass the famous “Seven Pillars of Wisdom” on your way to the Visitors Centre, where you will have a short stop. Here you will board a local , open jeep escorted by a Bedouin guide to take you out into the desert for two hours. You will visit the Lawrence Spring, the Famous Ghazaly Gorge with its anceint Rock inscriptions. At the end of the tour we drive for about an hour to Petra for check in at the Hotel, dinner and overnight.
In the morning a local guide will escort you into Petra and show you the highlights of the Rose Red Nabatean city. You will enter the city through the Siq and be rewarded with the most famous monument in Jordan: the Treasury. You will also visit the theatre, the tombs and façades, the colonnaded street and more… After your visit to Petra you will have lunch at a local restaurant.
We drive back to the Arava Border, where we part from our Jordanian staff, who will also assist you with the formalities. On the Israeli side of the border our representative will meet you for your transfer back to Eilat.
